Yeah, usually need the center of mass needs to stay active, what 3D editor are you using?

Maybe try just removing the thighs down keys and pinning the feet on frame one?

iPi replied that selective parts tracking feature is in the pipeline, so they will get to it in time I am sure.

I guess you are using MoBu to re-target action to a character and do any clean up first?

Have you ever tried just linking a Biped to your FBX character in Max and doing the clean up right in Max?

I do cleanup in max i only use mb to retarget its easier to retarget in there than max in max you not able to assign most of the bones for some reason.
