Would be nice to see your final animation :)

1. Is there a way to lock bones when re-tracking? IE I have tracked something and a bone locked up and propagated to the next few frames, I want to fix it after the motion blur or occlusion and track backwards, but if I do it sometimes messes up the tracking of other body parts that tracked properly while tracking forward. If I could lock those bones out and make the computer focus on the messed up ones it would make fixing these little errors much easier.
Currently, no :( This feature is planned for v3.

2. Is there a way to manually set motion controller orientation if I have orientation information from the same shoot/calibration? In some takes the actors forgot to look at or point at the damn camera, but I have good orientation info from other tracks with the same setup...
You can manually adjust position and orientation of the controller by using the
Move tool. Activate the tool, click on the controller's model in the scene, and then move and rotate the model to correspond to a position and orientation of an actual controller in the video.
