Is there a way, like a config file maybe?, to set the default "Target Character" option to "Motion Builder Rig" on the Export tab? I'd also like to toggle on "Export T-pose in first frame" by default.

There is no way to set the default values for export options, unfortunately.
FYI, the value of Export T-pose in the first frame is stored in a project file.
