Is there any way where you could fine tune the little red calibration box that tracks the light. Something similar to how After Effects evaluates tracking. Setting a region of interest and such.

No, manual adjustment of calibration marker position is not allowed. You can find some reasoning about this in the following topic, along with the tips for recording good calibration video:
