We are having a problem and we are hoping for help. Everything has worked up to the point of exporting the animation to a target character. We load our target character, and when we play the animation everything works fine. When we export the animation and open in it Motionbuilder our skeleton is not loaded instead, the iPi default skeleton is. Any idea as to why this is happening? I am attatching a couple of screenshots to illustrate the problem.

This won't answer your question but if you're using Motion Builder, why not do the retargeting there? IMO, you'll get better results.

My workflow is to output BVH for Motion Builder from iPi Mocap Studio, and then retarget the BVH to my rigged character in that program. After editing, I export an FBX to use in my animation program. If you're using a non-standard rig in Motion Builder, you may need to setup a custom characterization profile (as you would have to do when retargeting in iPi Mocap Studio as well.) IMO, if you're using Motion Buidler, it's best to stick with the standard conventions.

We can recommend 2 ways to export from iPi in this case.
One is to export as a Motion Builder BVH and the other is to export just a BVH (as your target bones)
When you export just a BVH from iPi it uses the target character bones.
When you export as a Motion builder BVH it exports a rigg that iPi makes which is characterizable in Motionbuilder.

So if your exporting as a Motion Builder BVH it will export the iPi Skeleton and not yours,
if you export as just a BVH in the top option of export, it will export your target characters bones.
