I do not completely understand your problem. Do the data from motions controllers contain irrelevant data (like spikes) from time to time? Or does the application of motion data produce irrelevant rotation of a bone it is attached to? Or does the application of jitter removal make the motions look worse?
FYI, iPi Recorder applies smoothing filters to motion data coming from sensors in order to supress the natural noise in measurements. So, the motion data stored in iPiVideo files are already smooth and do not require jitter removal. Jitter removal in Mocap Studio is intended for post-processing of optical-tracked data, not the data get from motion sensors. Normally, you can apply the data from motion controllers after jitter removal without making any damage to the smoothness of an animation. Moreover, jitter removal is not applied to the hand bones at all (because they are not tracked optically).
