Yes I can accept that it could be that. This thread helped to confirm that there is no order setting required but that there is also a workaround if it goes wrong. I'm able to rescue my captures and will pay attention in future with the calibration. :)

I don't know if this will affect you but I also found that it's better to record in the evening because I can control the room lighting better at night. During the day, especially in the morning hours, the changing natural lighting from the windows can corrupt background subtraction data, and/or sometimes affect the quality of my calibration or motion capture, even when the blinds are closed.

At night, I just leave only a single room light on behind the Kinects and Mocap Studio is very happy with that. :)

FYI, with regards to RGB quality, Kinect for Windows works much better under low light than Kinect for XBox. This may or may not matter to you but it helps when I need to see the hands for matching orientation with the controllers data.
