I recommend the following workaround. After you finished applying jitter removal to different segments of your motion, change the Region of Interest to cover all of your motion (e.g. multiple segments processed with different jitter removal setting). Change Trajectory Filtering setting to 0 (zero). Then change it back to 1 (or other suitable value). This will "glue" together different segments in a more smooth way.
We'll try to make it more automatic in future versions, but for now this workaround should be helpful.
